This was a tough one to decide, as ALL suggestions were very good, but here are the top 10:
#1 Again, the Skill UI, making IPR and Minimize/Maximized(I think its detailed or non detailed in the UI drop down) view have a button on the UI itself instead of a drop down would be nice. Perhaps give the IPR button a nice pop-up warning that explains what your about to do and how limited this resource is when clicked. -forgotmypwagain
#2 More toolbars/hotkeys visible at screen at one time just like EQ II,WOW,Horizons etc etc allows.
One toolbar/ten icons on screen at once like we have now is WAY to few. - Dwar-Alf
#3 When I target a shop in the GMS. Sure it gives me a location pinpoint on the map. However a bar in my compass pointing the way when I enter the correct zone like mission locations receive would be very nice indeed. Especially when 2 cities have their shops back to back. -forgotmypwagain

Bindable Keys- Totally custom bindable keys (which is a separate issue from key mapping). If I put a macro, nano or anything else in one of the boxes as described as above in point 2 (lets say #5 on the number pad) and press #5 on the key pad then whatever is in the box should activate. -Ilfixu

#5 I'm fussy about my camera, and would like a way to fine tune its setting and have that remembered in case my cat walks on the keyboard or I hit a wrong key, and could just quickly reset to my favorite setting. -Toebiter1
#6 Friends and recent messages GUI rework- This needs to be more user friendly where you can select multiple names to delete, move, other wise manipulate or record notes on. Anyone in your Org should be listed in a separate window. This Org window would have a list of players to sort. The sort would be based on rank, alphabetical, last log on, currently logged on and date joined. There should be a raid tracker where you can record who you grouped with, when, where and it would have a note making capability as well. -Ilfixu
#7 I think the item that causes me the most serious grief is that so many message types are bundled under "System". This along with combat spew makes life hellish to filter out what I don't need to see so that I don't miss messages that are important.
As an example one of the messages in system is when your charmed pet goes free. Losing a charm during battle with the spew going by too fast is a real problem. I've already made three chat windows and all of them are heavily filtered. In the combat spew window I don't need to see reflect damage, it is trivial and spams up the window obfuscating other details I want to see. -Aerlinthian

#9 The Map UI. The map following me is a great thing. However not all the time. If im tryin to find a location on the map that isnt in the playfield I am, I happen to be yalming or running it jumps back to my location. Make it possible to easily turn this option off on the Map UI itself. -forgotmypwagain
#10 The friends list window. Making it a bit easier than having to type /cc addbuddy every time you want to add a friend. Perhaps being able to target a person and press Control+F just as an example, or even easier, being able to Control+Click their name in the chat window. Adding a button for this to that particular section of the chat window wouldnt be a bad idea either. -forgotmypwagain
